Yes correct.
You can take control and then quickly turn all switches OFF and then back ON without delay.
Gear is controlled via PMDG SDK, I was able to get the same issue with the gear even though I'm using only keystroke.
Could it be based on the altitude? If for example you select an enroute pilot waypoint at an high altitude where we could possibly be above GEAR operation limitations, maybe the system is failed.
I need to try Pilot waypoint at lower altitude to see if same problem occurs.

Could be "targeted" IAS is too fast for gear retraction when FSiP moves the aircraft (??)
One of successful flights began at ABBEY from FL130.

Yes it can be.
One easy solution when you want to fly Pilot Waypoint or STAR at high altitude is to initially position the aircraft on downwind (this will be clean configuration) and when done, move to your high altitude position.
That should work as the gear is already retracted.
I will do some testing.
